Sorry, I'm still confused by the point your making... She became nonexistent in the time machine. I mean, I get it, but at the same time I don't. If that makes sense.
Even if 2036 Steins Gate Suzuha won't use the time machine, this shouldn't affect the Suzuha who helped Okabe, since she was born in a Beta wl (this wl becoming inactive is irrelevant, because that's what always happened except in this case).
The whole part about Okabe and Suzuha coming back with the time machine after Operation Skuld is pretty hard to explain (i.e. what happened to the Okabe who observed Kurisu's faked death, when the one stabbed by Nakabachi came back?), I guess everything could be left to interpretation.
I believe the writers just went for the nicest solution for the sake of storytelling, rather than covering every small weak point, and I'm fine with that, since for the most part it's a pretty solid story.
Ohhh... Ok. I think I get it.
And yeah, it's a solid story.
